Shape builder tool not joining some sections - deletes others

I have not used the shape builder often enough lately, but I believe I understand the concept. I had a bunch of overlapping strokes that I wanted to join the interior sections of - but each time I used the shape builder tool, some sections would not join and others disappeared. Do shapes need to be completely closed for it to work? Would this not work on joining the negative space between overlapping strokes?

UPDATE: I tried expanding all the strokes before using the shape builder and it was just as bad...
