Am I doing something wrong here? I have seen the border re-appear many times in this drawing, this is one example where I simply can't remove it?

The path was de-selected in the Layers panel when you made it transparent. Thus when you changed the width, there was nothing selected, so it had no effect on the existing object.

I checked and I am not seeing this misbehavior under macOS, so I believe the deselection when changing the stroke color is likely a Windows-specific bug.

@Ingolf That object gets deselected somehow, could not replicate yet.
